Francisco’s coaching journey began at Real Unión, where he served as assistant to Imanol Idiakez during the 2012-13 season. He later took charge of the Irún-based team before joining Real Sociedad’s youth academy, Zubieta, where he advanced through technical roles. His breakthrough came in 2017 when he was appointed manager of Real Sociedad C, the club’s reserve team, a position he held for five seasons. Under his guidance, the team secured promotion to the Segunda RFEF (third tier) in 2022.

In 2022, Francisco transitioned to the Sanse, Real Sociedad’s feeder team, leading them to three consecutive seasons in the Primera Federación. His tenure culminated in a promotion to Segunda División (second tier) in 2025. This success earned him a promotion to Real Sociedad’s first team for the 2025-26 campaign, where he coached 16 La Liga matches before his move to Burgos.
